I have only problem with the above links/devices, the other links are all correct. Maybe the problem is that NAV don't correctly discover the link through the Gigastack link......?
It appears so. You would think in a pure Cisco setup, CDP data would be accurate, but if you look at the candidates sourced from CDP data in the report you pasted, you will see that the CDP data does not correspond to the physical links you are describing. For example, ltp1-cs claims that on its Gi0/2 port the CDP neighbor is ltp4-cs port Gi0/2, _not_ ltp2-cs.
If the data provided by the switches are factually false, NAV cannot really help you discover the truth.
I'm not a network engineer, so I have no experience with Cisco's GigaStack, but you should try to see if Cisco provides any information on how this affects CDP.
